Actually Linda Cardellini—who played Velma in the live action movie (as well as starring as Lindsay Weir in Freaks and Geeks)—said that as a child she was never able to figure out the character's sex or sexual orientation for that matter. So apparently there's some manner of joke in the first live action film where she's doing a lounge act of sorts where you can't quite tell whether she's pointing at Freddie or Daphne when she sings lyrics vaguely about desiring the person in question or something to that effect.
